Lariats: How RNA splicing decisions are made

ScienceDaily (June 17, 2012) ? Lariats are discarded byproducts of RNA splicing, the process by which genetic instructions for making proteins are assembled. A new study has found hundreds more lariats than ever before, yielding new information about how splicing occurs and how it can lead to disease.Tiny, transient loops of genetic material, detected and studied by the hundreds for the first time at Brown University, are providing new insights into how the body transcribes DNA and splices (or missplices) those transcripts into the instructions needed for making proteins.

The lasso-shaped genetic snippets -- they are called lariats -- that the Brown team reports studying in the June 17 edition of Nature Structural & Molecular Biology are byproducts of gene transcription. Until now scientists had found fewer than 100 lariats, mostly by poring over very small selections of introns, which are sections of genetic code that do not directly code for proteins, but contain important signals that direct the way protein-coding regions are assembled. In the new study, Brown biologists report that they found more than 800 lariats in a publicly available set of billions of RNA reads derived from human tissues.

"We used modern genomic methods, deep sequencers, to detect these rare intermediates of splicing," said William Fairbrother, associate professor of biology and senior author of the study. "It's the first ever report of these things being discovered at a genome scale in living cells, and it tells us a lot about this step of gene processing."

That specific step is known as RNA splicing. Like film editors splicing together movie scenes, enzymes cut away the introns to assemble exons that instruct a cell's ribosome to make proteins. The body often has a choice of ways and places to make those cuts. Most of what is known about splicing has come from studying these spliced instructions, said Allison Taggart, a graduate student who is lead author of the study. What's been missing is the data hidden in the lariats, which fall apart shortly after being spliced out, but turn out to predict the body's splicing choices.

Modeling splicing

The key information uncovered in the study, Taggart said, is the location of so-called "branchpoints" on the lariats. Physically, the branchpoint is where the lariat closes on itself to form a loop during the first step of splicing, but its position and proximity to possible splice sites, the researchers learned, reliably relate to where splicing will occur.

After studying the sites of these branchpoints and their relationship to splice sites, the researchers created an algorithmic model that could predict splice sites 95.6 percent of the time. The value of the model is not in identifying splice sites -- those are already well known, Fairbrother said. Instead, the model's accuracy shows that, with the new data from the lariats, scientists have gained a more general understanding of how the body chooses among alternative splicing sites.

"What it does tell us is sets of rules defining the relationship between branchpoints and the chosen splice sites, which gives clues about how the splicing machinery makes decisions," Taggart said. "Certain branchpoint locations can enforce specific splicing isoforms."

Connections to disease

In addition to ferreting out the mechanisms of alternative splicing, the team also studied the connection between branchpoints and disease. They looked through the Human Gene Mutation Database for disease-causing mutations found in introns and compared their newly found branchpoint sequences to those mutations. They found that many relate specifically to branchpoints.

"We saw a sequence motif that looked exactly like a branchpoint sequence motif," she said. "What this tells us is that these mutations are forming at branchpoints and are leading to disease, presumably through causing aberrant splicing by interfering with lariat formation."

In other words, Fairbrother said, it could well be that a consequence of mutations in branchpoints could be disease.

In addition to Taggart and Fairbrother, other authors include Alec DeSimone, Janice Shih, and Madeleine Filloux.

The National Science Foundation and Brown University funded the research, which was performed in part on the OSCAR supercomputing cluster at the University's Center for Computation and Visualization.

Wildfire destroys most homes in Colo. history

DENVER (AP) ? Crews in northern Colorado braced for powerful fire-fanning winds as they battle a blaze that has scorched about 85 square miles of mountainous forest land and destroyed at least 181 homes, the most in state history.

The destructiveness of the High Park Fire burning 15 miles west of Fort Collins surpassed the Fourmile Canyon wildfire, which destroyed 169 homes west of Boulder in September 2010.

More than 1,630 personnel worked on the fire Saturday, officials said in a late-night news release. That was an increase of more than 100 firefighters from a day earlier.

The lightning-caused blaze, which is believed to have killed a 62-year-old woman whose body was found in her cabin, was 45 percent contained, Cpl. Julie Berney of the Larimer County sheriff's office said Sunday. The fire's incident commander said full containment could be two to four weeks away.

Fire information officer Brett Haberstick said crews have made progress in containing a 200-acre spot fire that erupted Thursday afternoon north of the Cache La Poudre River, a critical line of defense against northward growth.

"Two 20-person hotshot crews worked throughout the day to secure lines around the perimeter of this spot fire," the officials said in a release.

Firefighters have extinguished other incursions north of the river, but the most recent one appeared to be more serious.

National Weather Service meteorologist Kyle Fredin said some rain was expected in the fire zone Saturday evening, but it will not be enough to put the fire out.

"We need a rain that will really last all day," he said. "But it's better than dry wind at this point."

Crews faced difficult conditions Sunday with wind gusts expected to hit 50 mph along ridge tops and in Poudre Canyon and temperatures in the 90-degree range.

The fire was reported June 9 and has since raced through large swaths of private and U.S. Forest Service land. It was 45 percent contained late Saturday.

Agriculture Secretary Tom Vilsack, who oversees the Forest Service, met with fire managers in Fort Collins on Saturday and said "fighting this fire is going to require us to be aggressive, persistent and also patient.

"We're going to continue to work to make our forests more resilient. We're going to continue to ensure that adequate resources are provided for fighting fires and we are going to continue to make sure that we encourage appropriate stewardship of our forests," he said.

Vilsack praised Congress for allowing the government to contract additional aircraft ? particularly heavy tankers ? to fight wildfires across the West. But he called on lawmakers for budget certainty to help plan for future fires.

Vilsack is scheduled to hold a news conference with U.S. Forest Service Chief Tom Tidwell in Albuquerque on Sunday.

Meanwhile in New Mexico, questions were being raised about whether bureaucratic red tape prevented firefighters from saving more homes affected by the Little Bear Fire after federal officials released transcripts of the firefighters' response.

Congressman Steve Pearce said Friday in an interview with KOB-TV (http://bit.ly/Mga1yx) that he believed federal officials could have done more after lightning sparked the fire outside the resort town of Ruidoso on June 4. Days later, high winds sent embers more than a mile from the blaze's end, causing the inferno to grow.

But officials released transcripts of the response on the Lincoln National Forest website that suggested firefighters were attacking the blaze as soon as it was a quarter of an acre.

The fire has destroyed 242 homes and commercial structures. It had burned 59 square miles and was 60 percent contained as of Saturday night.

Parts of the area received up to three-quarters of an inch of rain Saturday, aiding the firefight but causing flash flood warnings as a result of burned over forest. Lincoln County Emergency Services ordered an evacuation for residents in low-lying areas and around creeks or streams, but they were allowed to return home in the evening.

In Arizona, a blaze in the Tonto National Forest that doubled in size to 3,100 acres. Officials said Saturday night that the fire was 15 percent contained and firefighters continued to battle unseasonably dry fuels, high temperatures and low humidity.

On Friday, a crew member broke his leg fighting the blaze, which was burning in a remote, mountainous area about 70 miles northeast of Phoenix.

This looks interesting enough- however, is this going to be a sandbox-esque RP, or will there be some goal our characters will need to strive for? I've found that a little linearity makes for a much better RP lol.

(AP) ? Egyptians voted for a second day Sunday in a presidential runoff pitting Hosni Mubarak's last prime minister against a conservative Islamist, a contest overshadowed by questions of whether the ruling military will transfer power to civilian authority by July 1 as promised.

Going head-to-head in the runoff are Ahmed Shafiq, a longtime friend and admirer of Mubarak, and Mohammed Morsi, the candidate of the fundamentalist Muslim Brotherhood.

The winner will be officially announced on Thursday, but the result could be known by as early as Monday morning, based on not entirely reliable exit polls conducted by campaign workers or samples of votes counted across the nation.

The two-day balloting, which ends Sunday evening, followed a week of political drama in which the military slapped de facto martial law on the country and judges appointed by Mubarak before his ouster dissolved the freely elected, Islamist-dominated parliament.

The generals who took over from Mubarak 16 months ago are expected this week to spell out the powers of the new president and appoint a 100-member panel to draft a new constitution, moves that will further tighten the military's grip on the nation.

The race between Shafiq and Morsi has deeply divided the country, 16 months after a stunning uprising by millions forced the authoritarian Mubarak to step down after 29 years in office.

"I am bitter and I am filled with regret that I have to choose between two people I hate. I have to pick a bad candidate only to avoid the worse of the two," lamented a silver-haired pensioner in Cairo's crowded Bab el-Shariyah district. He refused to give his name, fearing retribution for speaking so openly.

"Nothing is going to be resolved and Egypt will not see stability," he added.

A similarly pessimistic note was echoed by another voter, accountant Yasser Gad, 45. "The country is heading to a disaster. It will keep boiling until it explodes. No one in the country wants the former regime to rule us again."

Few voters displayed an air of celebration visible in previous post-Mubarak elections. The prevailing mood was one of deep anxiety over the future ? tinged with bitterness that their "revolution" had stalled, fears that no matter who wins, street protests will erupt again, or deep suspicion that the political system was being manipulated. Moreover, there was a sense of voting fatigue.

Egyptians have gone to the polls multiple times since Mubarak's fall on Feb. 11, 2011 ? a referendum early last year, then three months of multi-round parliamentary elections that began in November, and the first round of presidential elections last month.

"It's a farce. I crossed out the names of the two candidates on my ballot paper and wrote 'the revolution continues'," said architect Ahmed Saad el-Deen, in Cairo's Sayedah Zeinab district, a middle-class area that is home to the shrine of a revered Muslim saint.

"I can't vote for the one who killed my brother or the second one who danced on his dead body," he said, alluding to Shafiq's alleged role in the killing of protesters during last year's uprising and claims by revolutionaries that Morsi's Brotherhood rode the uprising to realize its own political goals.

Others said they were voting against a candidate as much as for one. Anti-Shafiq voters said they wanted to stop a figure they fear will perpetuate Mubarak's regime; anti-Morsi voters feared he would hand the country over to Brotherhood domination to turn it into an Islamic state. With the fear of a new authoritarianism, some said they picked the candidate they believed would be easiest to eventually force out of power.

Asmaa Fadil, a young woman who wears the Muslim veil, said she lost confidence in the political process, particularly after the dissolution of parliament.

"I don't trust the whole thing. I feel everything is planned in advance and what we are doing now is just part of the plan," she said as she waited in line to vote in Sayedah Zeinab.

The election is supposed to be the last stop in a turbulent transition overseen by the military generals. But even if they nominally hand over some powers to the winner, they will still hold the upper hand over the next president.

The generals are likely to issue an interim constitution defining the president's authority while they retain their hold on legislative powers, and they will likely appoint a panel to write the permanent constitution.

IEA Calls For 36T More In Clean Energy Investments

Posted on Jun. 14, 2012 From CNN

The International Energy Agency said the world?s clean energy investments are sorely lacking and this week called for an additional $36 trillion of funding by 2050.

In a sharply-worded introduction to a 700-page report, IEA Executive Director Maria van der Hoeven said governments and private industry need to do far more if the world is to hold global warming to what most scientists say is an acceptable level.
